Appeal of a tag up

Not sure what the correct call is.  Does the run Count?

Runners on second and third with one out.  Batter hits fly ball to center which is caught for second out.  Runners both attempt to tag up and the throw goes home where the runner is called safe.  The runner at second left the bag early and advances to third.  The defending team properly appeals and tags second for the third out after the throw home.  Does the run count?

After catching a fly ball, the runner fails to retouch the base before being tagged (NOTE: “Retouch” under this regulation refers to tagging up and starting from a contact with the base after the ball is caught.

The run would count as the appeal of a base left early is a timing play, and not a force out.  Since the appeal action occurred after R3 touched home, the run counts.

So the would the following be a time play scoring the run. One out, R1 & R3, batter flys out to F9 (two out), R3 properly tagged up and scored, R1 didnt tag up and is near 2nd base, he attempts to return to 1st base but is declared out when the throw from F9 beats R1 to 1st.

Yes, that’s a timing play too:  the run scores if R3 crosses the plate before the throw reaches first base.

That’s how! And I thought it wouldn’t count! Thank you!
